SINE3-1, a novel class of SINE elements that utilize 5S rRNA.

Abstract:
This family represents a novel superfamily of SINE elements. Its 5' ~120-bp region is derived from 5S rRNA that encodes the polIII internal promoter. SINE3-1 elements are not flanked by target site duplications. 3'-termini of SINE3-1 elements are composed of minisatellites. Therefore, retrotransposition of SINE3-1 may depend on CR1-like non-LTR retrotransposons. About 10000 copies of SINE3-1 are expected to populate the zebrafish genome. They are ~90% identical with the consensus sequence. This family is composed of many minor subfamilies. Members of some young subfamilies are ~95% identical with each other. The SINE3-1 consensus sequence [2] replaces the unclassified Dr000031, Dr000339 and Dr000397 repeats [1].
